So how do you go about defeating the human reaper in ME2 if you play as an engineer? What’s the best course of action? Overload, Shoot, incinerate and repeat?

The Human Reaper's weak points are Armor only, hence Overload does little to no damage here. Unfortunately your abilities 'fly' towards their targets, and the Reaper can move faster then your ability projectiles, if you say so.
The abilities of your squadmates though are applied instantly, so a squad with incinerate or warp, reave, inferno grenade users will help you out a lot.
I advise to use a M-5 Phalanx or M-6 carnifex, as they deal bonus damage to armor, and/or the Collector Beam, all other Heavy Weapons will miss.
When the Harbinger is killed, it leaves a high amount of ammunition behind, so keep that in mind if you run low on it.
Happy hunting and good luck.
What the best course of action then for the engineer class? Power wise?
Use the nuke.
You actually hit the Reaper with the unguided Cain? You have to be a great shot, cause I am not. ?
Hitting the back of the vault won't damage the Reaper at all.
Depending on your difficulty setting, even the Cain won't kill it on impact.
Try to fire your power (incinerate) when it charges its gun, cause it won't move.
Pick Reave as bonus power. The DoT is applied instantly on armor, just like the power itself (similar to overload).
Overload will maybe do half of it's damage, if it can be fired at all.
Cryo does nothing here.
I’ve did the M-77 Missile Launcher and it worked for me but had a hard time finding that ammo for it. I also got the bonus power warp ammo. Will that do any effect on it?
Depending on your weapon of choice and how you skilled it, it will increase your dmg output against armor by 35 or 50% of the weapons base damage, so yes, it will help.
No, the Cain isn't an instakill but on Normal/Veteran it will strip A LOT of its HP.
I never had much trouble hitting the thing, its massive!
I used the Cain and got in with one shot it definitely lowered its HP though.
